Winnowing Fork or shovel as I've understood was shoveling both up from the floor and tossing in the air in an open sided area; wheat falls and chaff blows to the side. It's an old process of separation, which fits the usage in the verse.

If the chaff had blown away though, there would have been none to burn up!
